I'm away from my PS3 and will have to check on using the sixaxis in quake 2 later. Glad the RPM worked to install it for you -- I don't get much input on those from other users. The RPM includes several patches to the source code to deal with some compile errors, and also adds a couple of PS3 specific resolutions through source code patches (like 960x720).
With sdlmame, make sure you have sixaxis = 1 set in your mame.ini file -- it's at the bottom. I also get this problem with a regular PC gamepad plugged in, and have to hit a button for it to stop, then it works normally.
